That all assumes that post the first top up it mixes old and new predictably, as you noted, all the maths falls down ie the second change may be mostly new or mostly old or 50/50, however I read on some CVT doco somewhere that the three changes has been tested to cycle the majority of it. I guess from a vendor perspective if you say you need to cycle the oil every 10000miles /1 year it doesnt send a great message, if you say you need to do it every 30 000/3 years thats comparable to other gearboxes. From what I understand Nissan have a machine that sucks all the oil out in one pass so they only need to replace 10L however not everyone has access to it so the three flush is a reasonable compromise.
